Proto1 non-LTR retrotransposons from the Naegleria gruberi amoeboflagellate genome.

Abstract:
Proto1-2_NG is a very young familiy of non-LTR retrotransposons that belongs to the Proto1 clade of non-LTR retrotransposons. This clade includes also the Proto1-1_NG, Proto1-3_NG, Proto1-4_NG and Proto1-5_NG families from the the Naegleria gruberi amoeboflagellate genome. The Proto1 elements code for two ORFs. The ORF2-encoded proteins are composed of the apurinic endonuclease, reverse transcriptase and ribonuclease H domains. It is likely that the Proto1 clade is a sister clade of the L1 clade. Proto1 retrotransposons are characterized by 15-18 bp long target site duplications and by a weak target site preference: 5'-CATTTTTTTNNNNNNNN-retrotransposon-ATTTTTTTNNNNNNNN-3'.
