Title:
ATLANTYS_OS, a rice Gypsy-like LTR retrotransposon
Journal:
Repbase Reports 4:(11) p.285 (2004)
Abstract:
ATLANTYS_OS is a Gypsy-type LTR retrotransposon from Oryza sativa. It has ~1500 bp LTRs, and a 5 bp target site duplication. There are approximately 30 full-length elements in the rice genome, with average similarity to the consensus of 90%; along with numerous fragments. ATLANTYS_OS is related (59% similarity) to the Arabidopsis thaliana elements ATLANTYS1 and ATLANTYS2. ATLANTYS_OS has weak similarity also to RETROSOR1 and RIRE2 from rice. A characteristic feature of these retroelements is that the normal env encoding domain is replaced by an ORF for a protein of unknown function on the opposite strand. The corresponding LTR is ATLANTYS-LTR_OS. gag-pol: MEFKVRVHGVQGDGAQGLQGGNLNQNSDAAQDFFNNFQDRVDYAVHHALINQSGVLVNTLSNMM KSIADGSIAEHQAAGPVYLQGGVFPNYRPLITDVQPSIQAVPPVAPSAQPTAPASTPLPAPSAL APGQLVNPRLLMREQPQHSGQVVNRLTQDQVAAMFLPPQPTVDPIQQQPIQQTPPIQQVVQPIQ QQVVQPVQQTPPRQQPLQPIQQTPLRQQIYGQFEPMQQQSQGAAQQRPWADVIADVMREQFGLK PKETGSLYRQPYPEWFERVPLPNRFKVPDFSKFSGQDAIKQRHDEPVHEYIQRFREMRNKCFSL SLTDAQLADLAFQGMIAPIREKFSSEDFDSLSHLIQKVTLHEHRSAEARKXSKKVNHVCPYMYG SDDDEDDSEIAAAEWVRSKKVIPCQWVKSSGKEEKYDFDITKADKIFDLLLREKQIQLPAGHTI PSAEELGKKRYCKWHNSGSHSTNDCKVFRQQIQVAIEGGKIKFDDSKKPMKVDGNPFPVNMVHT AGQTADRGRARGFQVNSAKIINKYQRKYDKQQEKHYEEDDDGFDPHWGSEFGIDQADVDEVEEE SAKLVLSPEQAVFEKPEGTENRHLKPLYINGYVNGKPMSKMMVDGGXAVNLMPYATFRKLGRNA EDLIKTNMVLKDFGGNPSETKGVLNVELTVGSKTIPTTFFVIDGKGSYSLLLGRDWIHANCCIP STMHQCLIQWQGDKIEIVPADSQLKMENPSYYFEGVVEGSNVYTKDTVDDLDDKQGQGFMSADD LEEIDIGPGDRPRPTFISKNLSPEFRTKLIELLKEFRDCFAWEYYEMPGLSRSIVEHRLPIKPG VRPHQQPPRRCKADMLEPVXAEIKRLYDAGFIRPCRYAEWVSSIVPVIKKNGKVRVCIDFRDLN KATPKDEYPMPVADQLVDAASGNKILSFMDGNAGYNQIFMAEEDIHKTAFRCPGAIGLFEWVVM TFGLKSAGATYQRAMNYIYHDLIGWLVEVYIDDVVVKSKEIEDHIADLRKVFERTRKYGLKMNP TKCAFGVSAGQFLGFLVHERGIEVTQRSVNAIKKIQPPENKTELQEMIGKINFVRRFISNLSGR GACFEFAYTIKPYATNNQAEYEAVLKGLQLLKEVEADAIEIMGDSLLGIFGRQCWRIVSDIIRG VKIVRSLEQFSERRRRL ATLANTYS-I_OS2p: MKVVNRPSVTEAEFPRLEPIVEDDGEERTHRRCMSYGEYASTPTDAGAKLSAELLKDWFCSFYE GFQKDARVWPHQGTSRCRQEKENQIIGCEYLGSSSKEKDQVKKTKPTDDLPALDPSIEQALDEE EIEDDVDQAAAEPPPPPSPPVQQSSSDQTPSAVGSHHIEEEEQPAAPAIPPHVHKQVYKEELGS IHDKPSDKTTMLRPTEYAIAEDNQKFSA
