JOCKEY2, an ancient family of non-LTR retrotransposons from the Jockey clad.

Abstract:
JOCKEY2 belongs to the JOCKEY clad of non-LTR retrotransposons. Its copies have 3' poly(A) tail and they are flanked by ~10-bp direct repeats generated upon integration into genome. JOCKEY2 forms a separate family of retrotransposons that were active in the ancestral form of the D. melanogaster genome ~5 Myr ago. There are ~20 copies of JOCKEY2 in the sequenced genome, they are ~8% divergent from the consensus sequence. The 5'-portion of JOCKEY2 cannot be reconstructed completely from the current sequence data. The consensus sequence contains several deletion (~200-bp at position 250, ~900-bp at position 307, and ~370-bp at position 1365). JOCKEY_DF element identified previously in D. funebris (GenBank, M38437) is currently the closest element to JOCKEY2. There is a 71% identity between JOCKEY2 and JOCKEY_DF, whereas JOCKEY from D. melanogaster (LINEJ1_DM) is only 66% identical to JOCKEY2. The JOCKEY2 ORF1 and ORF2, which encode the Jockey-like gag and pol proteins, are corrupted by mutations. ORF2 is defined by positions 879-3221.
