Abstract:
ATCOPIA93_I is an internal region of the ATCOPIA93 copia-like endogenous retrovirus flanked by the 96% identical ATCOPIA93LTR long terminal repeats and a 5-bp target-site duplication (CAGCC). ATCOPIA93 forms a separate family of copia-like retroviruses present in the A. thaliana genome since members of other families are less than 75% identical to ATCOPIA93_I. Chromosome 4 (AL161500, 110753-116088) harbors the ATCOPIA93A provirus whose identical LTRs and internal portion are 88% and 91% identical to these in ATCOPIA93. ATCOPIA93A is a subfamily of ATCOPIA93. ATCOPIA93_I encodes remnants of the ATCOPIA93p copia-like polyprotein. The ORF which encodes ATCOPIA93p is damaged by 5 false stop codons and by 5 frame shifts induced by indels.
